How do we do this apart...?

My partner and i have had baby, she wants to live with her dad because she doesn't feel comfortable at my house and i cant stay at her dads as i feel the same as her but at her house, her dad is in another town 15mins away.. Is this healthy for our relationship, is it enticing a break up? how do we overcome this as a couple without upsetting each other??
